[SOLVED] WCCF is not cleared

I loaded a large .wccf with changes in just about every page, I then cleared it and chose to only Integrate Updates. After applying, I found that LOTS of items were still performed, i.e. feature removal/disabling. I looked at the .wccf included on the image, and it looked like certain sections had been reset to defaults, while other sections remained the same as the loaded .wccf!

Anybody else get this?

for me it doesnt happen (winreducer 7 and winreducer 10)
